Why does Atlantic Hockey bother with a tournament?

It can't make any money. And it often costs your best team a tournament bid.
RIT got beat by Holy Cross. RIT has been rated in the 20s in the PWR for much of the season and easily won the regular season crown. They probably wouldn't have beaten Minnesota or Quinnipiac, but stranger things have happened. Bemidji State went to the FF the year they beat us. Would a 5 win Alabama Huntsville have been able to catch two teams off guard that season? I would want to make sure my best team represented my conference.

Is there any precedent for Holy Cross beating Minnesota?

I don’t have an answer for your question; just wanted to fire off my joke
